Descending under the surface of the water the party can field a palpable aura of magic from the ship, the two exposed gems and the stone circle crackle with elemental energy when Brennen reaches forward to identify them and he thinks better of making contact.
By his best judgement the energy is ambient, not a trap waiting to go off. Physical contact would be harmful but not lethal unless sustained.
Something about the gemstomes seems familiar to both Brennen and Vadania.

Vadania asked (her voice sounding strange underwater), "Any idea what the magic of the stone and gems do?" While waiting for an answer, she looked at the gems to see how easy they would be to pry out using non-magical means, and at the buried gem to decide if it would be easier to clear the dirt away from the gem or to try moving the gem through the enchanted stone using her Shape Stone spell.

Brennen believes the gems to be the result of elemental binding magic. While he has studied rumours of the techniques involved he has never encountered one in person, but knows that they can be used to animate or infuse other magical items or constructs. The gems here are similar to the one the group encountered animating the construct in Ka'lions new home.
The stone ring that surrounds the central point of the ship seems to be intended to contain the energy. Vadania believes the gems could be pried free with force unless the stone itself has been magically strengthened.

What about the gem that is between the stone ring and the ground? Would be easier to pull away the ground, or attempt to shape the gem to a part of the stone ring that is accessible?

I think i'm just being indecisive about the spell description here - it indicates that the target object has a size limit (in part as the caster had to build a clay replica of the object to perform the shaping) but at the same time seems to be the kind of spell used to make holes in walls. -in this particular case Vadania is pretty sure she can dislodge them with a knife and brute force anway.
Digging down to the third stone could be done easily enough with a spade, or even bare hands and a little time - it's hidden by mud.

Vadania will take out her dagger and try digging out one of the gem stones. If she needs to, she'll use her magic hammer to hammer the dagger into the stone to get leverage (probably wreaking the dagger in the process). Once she has one stone out, she'll repeat the process on the second exposed stone. Once she has both exposed stones, she'll cast Detect Magic so that she can see where the third stone is, then have Ylva clear away the mud from that spot. A canine the size of a pony should be pretty good at digging

It takes more force than Vadania had expected, but with a few strike the gem comes free. Rather than fall away from the stone ring however it is captured by arcing lightning that Vadania is forced away from (11 damage, ref save DC14 negates) as water around the ship begins to swirl and bubble up.
Behind her Brennen and Tink can see the ship starting to move.

Avoiding the lightning, Vadania draws her wooden (and not conducting) longsword and tries to knock the gemstone away from the lightning that was holding it.

Vadania can take a swing at the gem - but it's a DC15 swim check to move with the boat in the increasingly rough water. It appears to be rising towards the surface.
